In den folgenden Jahren wurde die völlig ungeordnete Sammlung dann vom damaligen Unteraufseher Johann Friedrich Blumenbach (1752–1840) geordnet und katalogisiert. Blumenbach war es auch, der die Sammlungen in den folgenden Jahrzehnten durch Ankauf und Schenkungen ausgiebig vermehrte. Aus diesen Anfängen sind heute nur noch wenige Objekte im Zoologischen Museum vorhanden. Inzwischen sind die Bestände des Zoologischen Museums auf weit über 100.000 Objekte angewachsen, wobei vor allem in der zweiten Hälfte des 19. Jahrhunderts und kurz nach der folgenden Jahrhundertwende bedeutende Zuwächse dazukamen. Zu nennen ist hierbei beispielsweise der Arzt Rudolf Schütte (1835–1886), der nach Australien auswanderte und von dort aus das Zoologische Museum mit zahlreichen Tieren der australischen Fauna beschenkte oder auch Professor Dr. Otto Bürger (1865–1945), der umfangreiches Sammlungsmaterial von seiner Südamerikareise mitbrachte. Die Vogelsammlung von Heinrich Kirchhoff (1789-1871) aus Nienburg (Weser), eine der bedeutendsten in ganz Europa, konnte im Jahr 1877 angekauft werden. Auch zahlreiche marine Organismen von der Meeresstation in Neapel, an der zahlreiche Göttinger Forscher wissenschaftlich tätig waren, kamen hinzu. Nicht zu vergessen ist auch die erste Deutsche Tiefsee-Expedition »Valdivia«, die 1898/99 im Atlantik und im Indischen Ozean durchgeführt wurde und von der Teile der biologischen Ausbeute in Göttingen untergebracht sind. Auch in neueren Zeiten kann die Sammlung noch immer weiteren Zuwachs verzeichnen. Einige regionale Insektensammlungen sowie eine Vogelsammlung gingen beispielsweise als Schenkungen an das Zoologische Museum. Dazu kamen auch einige tausend Insekten- und Spinnentiere aus Madagaskar sowie ein Teil der biologischen Ausbeute einer Arktis-Expedition des Forschungsschiffes »Polarstern«.
